chain mapping: replace GlobalAlign with SemiGlobalAlign in chain alignment

Terminal residues can be weird in GlobalAlign. E.g.

AAABAAB
AAA---B

instead of

AAABAAB
AAAB---

SemiGlobalAlign produces the latter
