Extend workflow integration test

Once the workflow integrates additional rules (#48 (closed)) and synthetic test files are in place (#43 (closed)), the integration test in tests/test_integration_workflow should be extended to:

• check MD5 checksums for additional output files
• make use of the "ground truth" file (see #43 (closed)) to ensure that reads were mapped correctly
